Yes, she will end up regretting not killing Alicent, and most of Team Green, when she had the chance.
I see a different message in that scene. When Rhaenys emerged in a battle outfit on her dragon, she showed the Greens that the Targaryens are warriors and dragon riders, and the Greens are politicians, and while the Greens could have gotten the tactical win by means of political machinations, the fate of the crown will be decided on the battlefield that is the Targaryens’ turf. Once on dragonback, she was like a cat staring down a mouse: there was no point in decimating the Greens on the spot when the fun will be had on the battlefield.
